chore: Split hp into core rlib + optional python layer - #1485
Merged

Conversation
- crate-type rlib + cdylib; new 'python' feature (default on) gates pyo3 and the five command modules (bamcoverage, bamcompare, computematrix, alignmentsieve, multibamsummary). calc, covcalc, filehandler, filtering and normalization are pure Rust and build without python. - Verified: cargo build with and without the feature; cargo test (51 pass)

Looks ok to me. Two things need fixing:
In case you want to have a separate crate, the version in cargo would need to be put under release-please control (right now just a 0.1.0 placeholder AFAIK), as I think it'd make sense to have these in sync.
'hp' was ok given that we don't have it as a separate crate, deeptools-core or something among those lines would be more appropriate
- lib: expose alignmentsieve module (no python feature needed) - apply_shift: keep SEQ/QUAL/aux tags; walk CIGAR instead of single M - apply_shift returns Result<_, ShiftRefusal> (NotProperPair, ShortShift, ZeroSpan, LeftExtension) so callers count each reason - tests: CB tag kept, soft clip kept, LeftExtension refusal - cargo test --no-default-features: 54 passed

- Line 23: Update the JSONPath filter used for Cargo.lock’s deeptools-core
package so it compares the package name’s value with "deeptools-core", allowing
Release Please to select the package and update its version.

- Around line 525-558: Update the `apply_shift` path after constructing
`new_ops` to return `ShiftRefusal::ZeroSpan` when it contains no `Match`,
`Equal`, or `Diff` operation. Leave the existing trimming behavior unchanged
when a reference-consuming operation remains.

This would enable to vendor-in deeptools core into other packages/ extensions (outlook: single-cell deeptools.)
Summary by CodeRabbit
deeptools-core, with core modules accessible to Rust callers and builds available without Python support.
