Summary

This PR implements Phase 6.4: Dependency Analysis & Cycle Detection for the DERA Reverse Engineering Core Engine.

Phase 6.4 introduces a strongly typed, immutable, deterministic dependency analysis and cycle detection engine (dera.reverse_engineering.dependencies) built directly upon Phase 6.1 Canonical Schema Representation (SchemaRepresentation) and Phase 6.3 Foreign Key Relationship Graph (ForeignKeyGraph).

The dependency analysis engine:

  1. Inverts FK Graph Relationships into Table Dependencies: Directionality follows relational constraints where Table A with FK to Table B depends on Table B (Parent B must precede Child A in creation order; Child A precedes Parent B in drop order).
  2. Decomposes Strongly Connected Components (SCCs): Deterministic Tarjan SCC algorithm with stable tie-breaking and self-loop cycle detection.
  3. Enumerates Elementary Cycles: Bounded Johnson's cycle enumeration bounded by configurable circuit breaker limits.max_cycles.
  4. Classifies Cycles & Evaluates Breakability: Classifies cycles into SELF_REFERENCING, MUTUAL, INDIRECT, and COMPLEX. Evaluates remediation break strategies: NULLABLE_FOREIGN_KEY, DEFERRABLE_CONSTRAINT, POST_DATA_LOAD_CONSTRAINT, and UNBREAKABLE.
  5. Computes Deterministic Topological Orderings: Kahn's priority queue algorithm determines linear creation and drop orders, alongside generation level stratification (parallel_levels) for concurrent migrations.
  6. Constructs Condensation DAGs: When circular dependencies are present, collapses SCCs into condensation supernodes to yield a valid topological execution order across components.
  7. Calculates Structural Dependency Metrics: Computes in-degree, out-degree, longest dependency depth, transitive ancestor/descendant reachability, and identifies root, leaf, and isolated tables.
  8. Enforces Multi-Severity Validation: Two-tier rule validation (ERROR vs WARNING) checking ordering completeness, level stratification, and cycle breakability.
  9. Serializes Canonically with Cryptographic Fingerprints: RFC 8785 JSON canonicalization with deterministic SHA-256 fingerprint hashing.

Zero AI / ML Policy: 100% deterministic graph theory algorithms without LLM inference, probabilistic guessing, or machine learning dependencies.
Zero Customer DB Mutation: Purely in-memory analytical processing on frozen schemas with zero live database mutations or queries.

Make the test shuffle the input, or rename it.

The name and docstring claim input-order independence ("shuffling the declaration order of tables"). The body never shuffles. It analyzes the same graph six times. This covers only repeatability within one process. It does not cover declaration-order independence, which is the stated Phase 6.4 determinism goal.

Build a second CanonicalDatabase with reversed tables and foreign_keys tuples. Run the full pipeline on it. Assert that the hash matches.

Fix the metric field names.

The table names fields that DependencyNodeMetrics does not have:

  • depth is depth_level in the code.
  • ancestor_count is transitive_dependency_count.
  • descendant_count is transitive_dependent_count.
  • is_isolated does not exist. It is only exposed through isolated_node_ids.
  • The model also has is_in_cycle. This doc does not list it.

Remove the duplicate canonical-JSON implementation.

compute_hash repeats the json.dumps(...) call in serialization.serialize_dependency_analysis_to_json. Two copies can drift apart. The RFC 8785 gap described on serialization.py line 46 applies here too. Delegate to one shared canonicalizer.

  • DEP_CYCLE_TRUNCATED does not exist in the code. The analyzer discards the truncation flag. See the comment on analyzer.py lines 158-164.

Recursion is unbounded. max_recursion_depth is never enforced.

strongconnect recurses once per node along the current DFS path. Python's default limit is 1,000 frames. A dependency chain or SCC of about 1,000 tables raises RecursionError, which escapes analyze(). DependencyResourceLimits.max_recursion_depth (default 10,000) and max_levels are never read anywhere. The docs say they protect against this failure.

Rewrite strongconnect with an explicit stack. This also applies to dfs in johnson.py and _compute_max_depth in metrics.py. Until then, convert RecursionError into DependencyResourceLimitError.

isolation is exposed through isolated_node_ids, and add the missing is_in_cycle
metric.

Review comments at @docs/reverse-engineering/DEPENDENCY_SECURITY.md:
- Around line 17-26: Update the resource-limit table and its surrounding
description to state that max_recursion_depth and max_levels are not enforced,
rather than claiming they protect analysis; clarify that max_cycles is enforced
per strongly connected component, not globally.

Review comments at @docs/reverse-engineering/DEPENDENCY_SERIALIZATION.md:
- Around line 5-10: Update the `DependencyAnalysisResult` serialization
documentation to match the implementation using `json.dumps(..., sort_keys=True,
ensure_ascii=True)`: describe its actual key ordering and number formatting, and
remove claims of RFC 8785/JCS compliance that the code does not provide.

Review comments at @docs/reverse-engineering/DEPENDENCY_VALIDATION.md:
- Around line 11-17: Update the rule table and related validation example to
match validate_dependency_analysis: describe DEP_ORDERING_COMPLETENESS as
applying to every result, set DEP_CYCLE_DETECTED to INFO, document
DEP_UNBREAKABLE_CYCLE as WARNING in PERMISSIVE mode and ERROR in STRICT mode,
and remove DEP_CYCLE_TRUNCATED because the analyzer discards the truncation
flag. Replace the invalid strict=True example with mode=ValidationMode.STRICT.

Review comments at @docs/reverse-engineering/STRONGLY_CONNECTED_COMPONENTS.md:
- Around line 21-22: Update the Canonical Component ID description to match the
implementation: describe the ID as the first 12 characters of each member ID
joined by underscores, not as an 8-character hash.

Review comments at
@packages/core/src/dera/reverse_engineering/dependencies/algorithms/metrics.py:
- Around line 56-82: Update the transitive-closure loops for `transitive_deps`
and `transitive_dependents` to use `collections.deque` with `popleft()` instead
of list queues, and store each node’s reachable count rather than retaining its
full reachability set. Keep the per-traversal visited tracking needed to avoid
duplicate visits, and update consumers to use the stored counts.

Review comments at
@packages/core/src/dera/reverse_engineering/dependencies/algorithms/tarjan.py:
- Line 58: Replace the recursive call in Tarjan’s strongconnect traversal with
an explicit stack, and enforce the configured max_recursion_depth and max_levels
limits during traversal so oversized dependency paths raise
DependencyResourceLimitError rather than RecursionError.

Review comments at
@packages/core/src/dera/reverse_engineering/dependencies/models.py:
- Around line 255-259: Update compute_hash to reuse the shared canonicalizer
used by serialize_dependency_analysis_to_json instead of maintaining its own
json.dumps implementation, and compute the SHA-256 digest from the shared
canonical representation.

Review comments at @tests/reverse_engineering/phase_6_4/test_determinism.py:
- Around line 16-32: Update test_determinism_under_shuffled_tables to build a
second CanonicalDatabase with the table and foreign-key declaration order
reversed, then run both inputs through SchemaBuilder, ForeignKeyGraphBuilder,
and DependencyAnalyzer. Assert their dependency hashes match; retain or remove
the repeated-run assertions as appropriate, but ensure the test actually
verifies declaration-order independence.

🎯 Functional Correctness | 🟠 Major | ⚡ Quick win

Run the Phase 6.4 tests with pytest.

The reporter uses unittest discovery, which does not collect the new module-level pytest tests. Installing pytest does not run them. The schema regression workflow also uses unittest discovery. Both workflows can pass without exercising dependency analysis. Add a pytest step for tests/reverse_engineering/phase_6_4 to both workflows. (raw.githubusercontent.com)
