Phase 6.1 establishes the foundational Canonical Schema Representation (SchemaRepresentation) engine for DERA (Database Engineering & Reverse Analysis). It transforms validated Phase 5.5 canonical metadata (CanonicalDatabase) and Phase 5 connector introspection reports (DatabaseMetadataReport) into an immutable, navigable, registry-backed in-memory schema graph.
This milestone guarantees:
$O(1)$ Object Lookup: Direct entity retrieval by stable ObjectId and kind-based filtering via ObjectRegistry.
Strongly Typed Referential Resolution: Explicit modeling of intra-schema and cross-schema dependencies with dangling target detection (TypedRef, ForeignKeyReference, ResolutionStatus).
Hierarchical Structural Navigation: Multi-level tree navigation (SchemaHierarchy) mapping parent-child ownership from Database down to Namespaces, Tables, Columns, Constraints, Indexes, Triggers, and Views.
Engine Completeness & Capability Profiling: Dialect feature tracking (SchemaCapabilityProfile, CapabilityState) across PostgreSQL, SQLite, MySQL, and MariaDB.
Strict Determinism & Cryptographic Fingerprinting: Byte-level JSON serialization and SHA-256 schema hashing invariant to collection input ordering. Non-deterministic execution metrics are isolated in private attributes.
Denial-of-Service & Resource Limits: Defenses against payload bloat, entity flooding, and recursion loops via SchemaResourceLimits.
Zero AI / Zero LLM Dependency: 100% deterministic, strongly-typed Python algorithms without external database connections or customer SQL execution.
Frozen Pydantic v2 SchemaRepresentation model with unified traversal API.
Schema Builder
builder.py
Ingestion pipeline converting CanonicalDatabase and DatabaseMetadataReport with SchemaResourceLimits.
Serialization & Hashing
serialization.py
Deterministic UTF-8 JSON serialization (serialize_schema_representation) and SHA-256 fingerprinting (compute_schema_hash).
Domain Models & Aliases
models/
Clean domain model re-exports and backward-compatible aliases.
Public API Facade
__init__.py
Package entrypoint exposing all public symbols.
Security Controls & Resource Limits
DoS & Resource Exhaustion Protection (SchemaResourceLimits):
max_tables: 10,000 tables.
max_columns_per_table: 2,000 columns.
max_total_payload_bytes: 100 MB.
max_recursion_depth: 100 levels.
Lookups and child queries are indexed at $O(1)$ to eliminate catastrophic exponential traversals.
Deterministic Cryptographic Hashing:
SHA-256 schema hashing uses canonical JSON serialization over pre-sorted collections.
Runtime metrics (_build_duration_ms) are strictly excluded from serialized output and fingerprint calculation.
Corrupted or tampered schema payloads are immediately rejected during deserialization.
Database Isolation:
Reverse engineering operates purely on in-memory data structures.
Zero network requests and zero SQL queries are executed against client databases.

Merge Risk: Moderate · up to 3a875
The documentation fence fix is in place, but schema fingerprints, reported completeness, and some build and validation results can still be incorrect. Resolve these issues before merging unless their impact is explicitly accepted.
Security architecture risk: Moderate · up to 9882b
The new schema contract can lose restricted-visibility information during construction or reconstruction. Name-based reference resolution can also consume disproportionate CPU despite configured size limits, and validated results expose mutable lookup state. The demonstrated exposure is package-level; a remotely reachable attack path has not been established.
Retained concerns
Medium · security · observed: The new representation can report COMPLETE despite PARTIAL or RESTRICTED input provenance because its completeness is derived only from capability flags and engine defaults. Reconstruction also discards the serialized capability profile and rebuilds without capability flags, so a restricted profile can become supported and complete after a round trip. Original provenance remains available, but the public summary can incorrectly imply exhaustive inspection, weakening consumers' ability to distinguish permission-limited visibility from absence.
Medium · security · inferred: For foreign keys without target IDs, construction repeatedly scans namespaces and performs linear table-name searches. Missing targets can therefore produce work proportional to references multiplied by tables. The reference limit is checked only after resolution, and permitted object and reference counts still allow substantial CPU amplification. An attacker must control metadata submitted to the new APIs; remote reachability and shared-worker impact are not established.
Medium · reliability · observed: The frozen representation exposes its mutable backing registry directly. A consumer can register additional objects after validation, changing lookups and object counts without updating is_validated, resource metrics, or serialized schema fields. This breaks ownership of the validated snapshot and can make integrity decisions depend on which access path is used. The demonstrated authority is an in-process consumer holding the representation, not an unauthenticated remote actor.
Security review details
Security Blast Radius
inferred — The evidenced attackable scope is supplied schema metadata and the process performing construction or reconstruction. CPU amplification could affect that hosting worker; cross-tenant worker sharing, network entrypoints, persistent storage, and infrastructure authority are not established by the available evidence.
Security Findings and Attack Paths
inferred — Metadata containing many target-ID-free foreign keys with missing table names reaches repeated linear searches before the reference-count rejection. Payload and object caps constrain size but do not make resolution work proportional to input size.
Trust Boundaries and Controls
observed — Workspace-aware stable-ID generation is unchanged from the full PR base. New consumers preserve caller-supplied IDs and attach the supplied workspace label to the registry; these are namespacing mechanisms, not authentication or authorization checks. External tenant authorization remains outside the verified scope.
observed — The inspected reconstruction path uses JSON parsing, canonical model validation, and schema construction rather than executable object deserialization. SQL-looking identifiers remain metadata strings; this path does not execute them against a database.
Resilience and Maintainability Implications
observed — Reconstruction recalculates validation status rather than accepting a serialized assertion. However, it also recalculates capability state without the original capability inputs, so recovery does not preserve restricted-visibility semantics.
Hardening Proposals
proposed — Define explicit authorization and sanitization responsibilities at the metadata ingestion and export boundaries. In particular, do not treat a workspace label or deterministic ID as authorization, and document whether arbitrary provenance attributes must be sanitized upstream or constrained before serialization.

Both hashes come from the current implementation, so this assertion still passes if canonical bytes change. The test also does not compare serialized with a reviewed snapshot. Add an independently stored expected digest or JSON snapshot to make the golden test detect contract drift.

Correct the stated resource limits.
This audit reports table, column, payload, and depth caps that do not match SchemaResourceLimits. The implemented defaults include 100,000 total objects and depth 10. Deserialization uses a 50,000,000-byte payload bound; the builder has no separate 10,000-table or 2,000-column-per-table limit. Correct this line and the repeated claims at Line 109 so operators do not rely on nonexistent safeguards. (raw.githubusercontent.com)

Sort set values before producing canonical JSON.
If MetadataProvenance.engine_specific contains a set or frozenset, schema.to_dict() converts it to an array without canonical ordering. sort_keys=True does not sort array elements. Identical metadata can therefore produce different serialized bytes and SHA-256 hashes across Python hash seeds. Normalize set values with a deterministic key before either serialization path. Pydantic documents the set-to-array conversion. (raw.githubusercontent.com)
Based on learnings, set and frozenset values in generated comparison artifacts need canonical element ordering.

Preserve the serialized capability assessment during reconstruction.
If a builder receives connector capabilities such as {"views": "restricted"}, it records restricted visibility in capability_profile and completeness. This call rebuilds with no capabilities and ignores both serialized fields. The reconstructed schema can report complete visibility, and its hash differs from the original. Restore and validate the assessment, or retain the inputs needed to recompute it. (raw.githubusercontent.com)

Update the validation checks in the schema validation flow so invalid database
ObjectIds and registry-missing column, constraint, index, trigger, foreign-key,
and view objects raise SchemaValidationError when strict is true, while still
recording their diagnostics. Keep duplicate ordinal detection diagnostic-only
and preserve the separate strict_foreign_keys behavior for foreign-key
target-table checks; retain existing non-strict behavior.

Foreign key target validation ignores the resolved ForeignKeyReference and over-reports.
Two problems affect the foreign key target checks:
The code reads fk.referenced_table_id from CanonicalForeignKey. SchemaBuilder can resolve a target by name when that field is None. The resolved ID is stored only in schema.foreign_key_references. For these foreign keys, the parent-column check is skipped. With strict_foreign_keys=True, the foreign key is also reported as unresolved (Line 245) although the builder resolved it.
A referenced_table_id that is absent from the registry is appended to errors at Line 230 even when strict_foreign_keys is False. A foreign key to a table outside the inspected scope then sets is_validated=False. A name-only unresolved target is tolerated in the same mode. docs/reverse-engineering/VALIDATION.md says only the strict mode requires resolved targets.
Build a foreign_key_id → ForeignKeyReference lookup from schema.foreign_key_references. Use its referenced_table_id and status. Append the Line 230 message only when strict_foreign_keys is set.
Also, reg.get_table at Line 234 raises InvalidSchemaReferenceError when the ID is registered under another kind. Lenient mode then raises instead of reporting an issue. Use reg.get_object plus an isinstance check.

Update the foreign-key target checks to use a lookup from
`schema.foreign_key_references` by foreign-key ID, honoring each
`ForeignKeyReference`’s resolved table ID and status so name-resolved targets
are validated correctly. Append the missing-target error only when
`strict_foreign_keys` is enabled; retrieve targets with `reg.get_object` and
check that the result is a table before validating parent columns, so wrong-kind
references are reported without raising in lenient mode.

This assertion always passes.
"check_constraints_named" is not in STANDARD_SCHEMA_FEATURES, so features.get(...) always returns the supplied default, UNSUPPORTED. The test cannot detect a wrong SQLite capability profile.
Assert on a key that the profile produces, for example check_constraints. Check that the key exists first. Then compare it to the expected state.
Use the exact expected CapabilityState for SQLite once you confirm it. Also remove the check_constraints_named and stored-procedure comment on Line 40, or add those feature keys.

Update the capability assertion for profile.features to use the produced
