Description

Directory copies selected by copy.includeDirs ignored copy.exclude: with includeDirs=vendor and exclude=*.pem, root and nested PEM files were copied even though file-pattern copying excluded them. Pass file exclusions through creation and git gtr copy, and filter repository-relative leaf paths before copying. Existing excluded destination files remain untouched.

Preserve restrictive directory access while filtering. New directories start at 0700, then receive the source permission bits restricted by the caller's umask after copying succeeds. Missing ancestors of nested selections stay private until all selected directories finish, including siblings under read-only parents. Copy/discovery failures leave partial trees private, and existing destination directory modes are unchanged. Recheck paths before permission changes to reject replacement symlinks.

Document these semantics and add fifteen tests covering exclusion propagation, permission preservation, failures, symlinks, existing data, and nested selections.

Motivation

Related: VULN-603.

Benign isolated fixtures reproduced the file-exclusion omission at the reported revision 2d4852d. The fixtures demonstrate unintended local copying. The permission tests additionally verify that a restrictive source-directory boundary is retained, including while data is being copied.

Related work

  • The ticket's trailing-slash self-exclusion mechanism is fixed by merged PR #216 / VULN-596. This PR retains that implementation and its tests, without duplicate normalization changes.
  • VULN-565's symlink-confinement protections and regression coverage remain intact.
  • Merged PR #220 / VULN-600 supplies no-follow publication and stops post-create hooks after copy failures. This PR retains those safeguards and propagates ancestor-permission finalization failures through the same error path.
  • The merged PR #218 / VULN-598 leading-globstar matcher is retained unchanged.

Type of Change

  • Bug fix
  • Documentation update

Testing

  • All 142 copy-focused tests in copy_safety.bats, cmd_create_integration.bats, and cmd_copy.bats pass on macOS Bash 3.2.57 and Bash 5.3.20.
  • Full BATS suite, run by test file with four workers and isolated Git configuration: 683 passed, 6 failed. All six failures independently reproduce on the pre-fix baseline: 3 SSH-remote cases, 2 debug-trap cases, and 1 macOS-terminal case. No new full-suite failures.
  • An expanded Bash 5.3 run also passes all 158 tests across the copy suites and cmd_pr.bats, including the newly merged publication-failure and hook-suppression tests.
  • Permission coverage includes new/nested directory modes, in-progress privacy, read-only sources and parents, caller umask, existing directory modes, copy/discovery failures, and replacement symlinks. Eight initial checks fail against the previous implementation; two controls verify retained behavior. A further regression verifies that permission-finalization failures propagate to callers.
  • Repository ShellCheck 0.11.0, Bash syntax, completion generation, and git diff --check pass.
  • Final CodeRabbit CLI review of the rebased PR diff completed with 0 issues.

Manual Testing Checklist

Tested on:

  • macOS, using disposable local fixtures
  • Linux
  • Windows (Git Bash)

Affected behavior tested:

  • Worktree creation with ignored directory contents and shared file exclusions
  • git gtr copy --all, including dry run
  • Root/nested exclusions, spaces, dotfiles, and destination-file preservation
  • Selective copies triggered by file or directory exclusions
  • Nested selections, read-only directories, partial failures, and permission preservation
  • Existing trailing-slash exclusions, symlink confinement, and Git-metadata protections

Test Steps

  1. Create an ignored, untracked directory with root/nested .pem files and allowed text files, including a 0700 directory containing a readable retained file.
  2. Configure directory inclusion and copy.exclude=*.pem; exercise creation and copying, with new and existing destination directories.
  3. Verify excluded files are never copied, allowed files arrive, source restrictions and destination sentinels remain intact, and partial new trees stay private when copying fails.
  4. Select multiple nested directories beneath a read-only source parent and verify all contents arrive before the parent's final permissions are applied.

Performance and Compatibility

Filtering requires traversal instead of bulk cloning when file exclusions are configured. Retain per-file staging and replacement to protect existing files and links; remove the per-entry basename subprocess to reduce overhead without changing those safeguards. Before the final rebase onto #220, a local fixture with 20 package directories, 1,000 retained 1-KiB files, and 20 excluded files was measured in three alternating runs, with median times of 24.439s before and 18.384s after the review fixes (about 25% faster). This is a bounded synthetic measurement, not a general throughput guarantee. Broader batching is deferred because it would require reworking the file-level safety controls.

The fast directory-copy helper is unchanged. Newly created ancestors of nested selections receive source-derived permission bits for both fast and selective copying. Existing destination permissions and excluded files are left unchanged. Linux/Windows execution and release/distribution validation remain unverified.

Checklist

  • Read CONTRIBUTING.md and applicable repository instructions
  • Follow Bash 3.2 compatibility and set-e conventions
  • Add meaningful regression coverage
  • Update configuration documentation
  • Check generated completions
  • Introduce no new runtime dependencies
  • Record platform, performance, and full-suite validation limitations

Summary by CodeRabbit

  • Bug Fixes

    • File exclusion patterns now apply inside selected directories during worktree creation and copying. Excluded files are skipped, and existing destination files remain unchanged.
    • File exclusions do not exclude directories; use directory exclusions to skip them.
    • Newly created destination directories remain private until copying succeeds, then receive permissions based on the source permissions and caller’s umask. Existing directory permissions remain unchanged.
    • Dry runs leave worktrees unchanged.
  • Documentation

    • Clarified how file and directory exclusions apply, including guidance for excluding sensitive files and subdirectories.

Walkthrough

Directory copies selected by gtr.copy.includeDirs now apply configured file exclusions to repository-relative paths. Worktree creation and git gtr copy pass those exclusions to directory copying. New directories remain owner-only during copying and receive source permission bits restricted by umask after successful copying.

Merge Risk: Low · up to 655bd

Copies of large included directories may be slower when file exclusions are configured. The permission issue is addressed; the remaining performance concern can be assessed with a representative tree.

Security architecture risk: Low · up to 655bd

The change strengthens file exclusions and keeps newly created directories private while they are populated. No material security regression was established within the documented requirement that copy locations be controlled by trusted users. Permission finalization still relies on pathname checks, and interrupted or concurrent execution has limited validation.

Retained concerns
No architecture-level concerns identified.

Security review details

Security Blast Radius

  • inferred — Effects are exercised through local filesystem authority across the resolved destination worktrees. The copy command supports multiple targets and --all, so one configured inclusion or exclusion policy can affect several worktrees in one invocation.

Security Findings and Attack Paths

  • inferred — Concurrent replacement after a component check could redirect a pathname-based chmod to another target, subject to the copier’s OS permissions. This requires a writer able to mutate destination paths during copying. That attacker capability was explicitly excluded by the base trust model, which already used pathname-based destination operations; no supported material boundary regression is retained.

Trust Boundaries and Controls

  • observed — Component checks reject traversal, Git-control components, and stable destination symlinks. The replacement-symlink regression case replaces a directory before the final check and asserts failure without changing the external target. This checks stable replacement, not atomic protection against concurrent mutation.

Resilience and Maintainability Implications

  • inferred — Private staging and deferred ancestor publication provide failure containment within one invocation, not a serialized transaction across concurrent invocations. Permission restoration is tracked locally, while preserving existing directory modes avoids taking ownership of directories created outside that invocation.

Hardening Proposals

  • proposed — If support for mutually untrusted or concurrent destination writers becomes a requirement, use identity-bound directory operations and coordinated publication rather than relying on pathname rechecks alone. This would extend the current trust model, not remediate an established in-model vulnerability.

Full details: Title check

Explanation

The title "fix(copy): honor exclusions and preserve directory permissions" matches the main change. The changeset makes directory copies selected by includeDirs respect file exclusions, including in git gtr copy. It also keeps new destination directories private during copying and applies source permission bits afterward. The title names both parts of that work and uses a conventional commit prefix. It is specific and does not use vague terms.

Full details: Docstring Coverage

Explanation

Docstring coverage is 50.00% which is insufficient. The required threshold is 80.00%. Docstring coverage is scoped to functions touched by this diff with cyclomatic complexity of at least 2. Documentation-only edits and deletions within surviving functions are included; unchanged diff context and fully deleted functions are excluded. Analyzed 12 functions across 6 files. (1 skipped: 1 unsupported.)

Resolution

Write docstrings for the functions missing them to satisfy the coverage threshold.

Batch the per-file copies on the file-exclusion path.

When file_excludes is set, every included directory uses per-child traversal. Each retained regular file calls _copy_components_safe and _fast_copy_dir separately. For large directories such as node_modules, the number of these calls scales with the file count. The existing subdirectory-exclude path already uses this traversal, so the cost comes from the filtering design, not a new code path.

Keep per-leaf exclusion checks and symlink confinement. Consider collecting the retained leaves for each directory and copying them in fewer invocations. Measure the cost on a representative large tree before changing the design.

Avoid per-leaf staging when no file exclusion matches.

A non-empty file_excludes currently forces _selective_copy_dir. For a new destination tree, this sends every leaf through mktemp, cp -P, mv, and rmdir, even when no file matches an exclusion. This bypasses cp -cRP and cp --reflink=auto, and the cost can scale with the number of files in trees such as node_modules.

Scan the same copyable leaf paths before selecting the copy mode. Check repository-relative paths with is_excluded, include non-directory symlinks, and skip directory-excluded subtrees. Use _fast_copy_dir when no eligible leaf matches. Keep _has_subdir_excludes on the selective path. This preserves the existing destination, symlink, and exclusion behavior.
