Store one copy of each classification's per-class scores and stop the arrays from filling the database - #1563
Classification arrays had grown to almost all of the database: in one production deployment the classifications table is 99 GB, nearly all of it per-class scores and logits arrays, and filling the disk took the database to the edge of an outage. Most of that data is stored twice: for classifiers that report real logits, the scores are exactly softmax(logits). This PR makes new results keep one copy, and makes the readers work when only the logits are stored, so existing rows can be cleaned up safely afterwards.
List of Changes
New pipeline results no longer store a scores array that equals softmax(logits), which roughly halves the size of each new classification.
New results no longer store a "logits" array that is only a copy of the scores.
Scores are still shown everywhere, including the API's scores field: when they are not stored, they are recomputed from logits.
Class masking reads probabilities from stored scores or logits, so rows with either array can be masked, including rows that store only scores.
Older rows whose "logits" are probabilities are now masked correctly, instead of being passed through softmax a second time.
The equality rule in arrays_to_store(): same top class, and np.allclose(rtol=1e-3, atol=1e-9). Calibrated scores are kept. Measured differences on real rows are at most about 3e-6. Real logits that look like probabilities keep both arrays, so they are never read back as probabilities.
Masking now prefers stored scores and loads them with each batch. Until existing duplicate scores are cleaned up, each row in a batch carries two arrays (an estimated 50% more batch memory, not measured). Scores that do not sum to 1, such as multi-label outputs, are renormalised over the kept classes.
Detailed Description
softmax() lives in ami/utils/stats.py. The storage rules (logits_are_probabilities(), arrays_to_store(), probabilities()) live in ami/main/models_future/classifications.py, next to the model that reads them through Classification.scores_or_softmax(). That method feeds top_n(), predictions(), the API serializer and class masking. When a re-run adds logits to an existing row, the same rule applies to the merged arrays. A help-text-only migration updates both array fields. The processing-service schema and the example and minimal services now say that logits must be raw logits, and empty arrays are stored as NULL.
Testing
Unit tests: 721 tests pass (ami.ml, ami.main.models_future, ami.main.tests) on the head commit, rebased onto main. makemigrations --check is clean.
End to end, on a dev server running #1404 plus this branch. Steps 1 and 2 ran on the first commit; steps 3 and 4 ran on the current head.
Sync pipeline (HTTP example service): 16 classifications, 0 with stored scores, all with logits. top_n matched the stored prediction 8/8, and the API detail returned 200 with top_n filled.
Async pipeline (NATS queue and a pull-mode worker, global 29,176-class model): 21 classifications, 0 with stored scores, logits kept. top_n matched 11/11 (largest difference 1.6e-6).
Class masking called directly, in a rolled-back transaction, on three source shapes: old rows whose "logits" are probabilities, rows with only logits, and rows with both arrays. All 15 rows were masked. Each masked score equals the source probability renormalised over the kept classes (largest difference 3.3e-16).
Class masking through a job on 30 captures with old probability-logits rows: 173/173 masked, masked rows have no logits, parents keep logits and become non-terminal, top_n is correct.
Follow-up, not in this PR: a data cleanup that sets the duplicated arrays on existing rows to NULL. It will apply arrays_to_store() row by row, so masked rows, which store only scores, are left alone.

The changes define how classification scores and logits are described, stored, and read. The classification pipeline normalizes these arrays. Class masking accepts either array and reads classifications in batches with query caching disabled.
Shared helpers identify probability-valued logits, normalize array storage, and return probabilities. Response schemas describe the roles and ordering of scores and logits. Example algorithms no longer place prediction scores in the logits field.
The pipeline normalizes arrays when creating classifications and when updating existing ones. Tests cover reruns that replace stored scores with logits.

The command includes classifications with either scores or logits. Masking reads primary-key batches with query caching disabled, skips invalid or unchanged probability vectors, and does not copy source logits to masked classifications. Tests and documentation cover the batching behavior and query patterns.

New pipeline results skip the scores array when it equals softmax(logits),
and skip logits that are only a copy of the scores. Classification.top_n()
and predictions() recompute scores from logits when none are stored.
Class masking selects sources by logits alone, so sources whose scores
were dropped are still masked, and it skips rows whose stored logits are
really a probability distribution (older rows saved the softmax output in
both columns, and masking those picks the wrong winner).
Shared helpers live in ami.ml.classification_arrays.

Review follow-ups:
- Class masking reads probabilities via Classification.scores_or_softmax()
(stored scores, else softmax(logits)), so older rows whose logits column
holds probabilities are masked correctly instead of skipped. The batch read
no longer defers scores.
- Scores are left out only when they match softmax(logits) within a relative
tolerance and share its top class, so calibrated scores of a many-class
model are kept.
- A re-run that adds logits to an existing row applies the same rule.
- The classification API keeps returning scores, derived when not stored.
- Helpers moved: softmax() to ami.utils.stats, the storage rules to
ami.main.models_future.classifications.
- Field help text, the processing-service schema and the example service
now say logits must be raw logits, not probabilities.

Logits are dropped as "not logits" only when they are a copy of the scores.
Real logits that sum to about 1 keep both arrays: dropping the scores would
make the reader treat those logits as probabilities.

Claude says: Fixed in bf8936e. The help text now describes logits as the per-class output to keep, with scores computed from it. It describes scores as stored only when it differs from softmax(logits), and to be removed once older classifications have logits. Migration 0100 matches, and makemigrations --check is clean. The Review focus in the description now states the same direction and links #1513.
…being phased out
The help text said logits are "not stored when it only repeats the scores",
which reads as if logits were the optional array. The direction is the
opposite: logits are kept, and scores are removed once older classifications
have logits.

A re-run that matched an existing row storing only logits paired the row's
logits with the re-run's scores. When the lower-class scores differed,
both arrays were kept and the scores of another run were read back. A row
that already has logits now keeps its own arrays; only a row without
logits takes them from the response.

Reject scores outside the probability range.
When stored scores contain [-0.1, 0.2, 0.9] and the first two classes are kept, this guard passes. Reweighting then stores [-1, 2, 0] and a classification score of 2. The processing response schema does not constrain score values. Skip a row with any score outside [0, 1] before creating a masked classification. (raw.githubusercontent.com)
