Nice work. It would be nice if there were some tests so that I could easily validate these changes.
Also consider re-writing the history so that bcftools.tar.bz2, htslib.tar.bz2 and samtools.tar.bz2 are never added. This should remove ~10MB of cruft which made cloning this repo surprisingly slow for me.
