On the Asus Ally and Ally X the extreme sleep mode is amazing for battery but it takes a while and wakes up two times.
One time is when the device wakes up and the second time is when the controller gets actually connected.
The easy way to know when the controller is ready is when its leds turn on the second time.

What is the problem then? The problem is that if you prefer the leds off like I do you dont get that feedback and you have to guess when the controller is actually ready for input as the first time it connects input works and instead of stopping the last input between the first and second time the controller connects gets repeated REALLY FAST. So if you press A too early then the system starts spamming A to whatever is happening on the screen NON STOP until the controller connection finishes (~3 seconds). That is enough to start the game from the pause menu lets say and you wont be able to do anything white the system just spams the button in the background. Really annoying!

Suggested solution. Add a small overlay window/popup that shows a small controller loading image/message in the center off the screen and when HHD detects that the controller is fully connected and ready close the message and let the user use the device normally. At the same time while the popup is up prevent ANY controller inputs from getting passed to the system and then spammed.
