I pushed additional Phase 2 diagnostics in 972dba9.

Could you please reinstall CodeWiki from the latest, rerun the same repositories with verbose logging, and paste the new Phase 2 logs here? The new logs should show the leaf-node token count, the max_token_per_module threshold, and whether clustering was skipped, sent to the LLM, or fell back to whole-repository documentation.
